The Wales assistant-manager held the same role with the Welsh national team, but will now work for the African federation.
He will take up the role next month, having signed a five-year deal with the association after the Morocco FA confirmed the appointment.
Algerian outlet HuffPost Maghreb says he was one of three candidates, with Beijing coach Bruno Genesio and former SC Heerenveen boss Jan Olde Riekerink were also considered.
Roberts was a candidate for the national team manager role following Chris Coleman’s departure, but instead, Ryan Giggs was appointed. Giggs kept Roberts on his coaching staff as assistant manager.
He was was a manager of Wales U16, U18 and Wales B sides from 1996 to 199, before taking up a role in senior management with Porthmadog.
The former Bangor City midfielder was part of the Wales backroom staff which oversaw qualification to the European Championships in 2016.
Roberts is also the head instructor of the UEFA Pro Licence course in Wales. A course which has seen the likes of Patrick Viera and Thierry Henry study on.
